Here's a question: will the serial port be accessible when the Empeg unit is in it's bay? Or only when it is out?

Both. The serial port is passed through the docking connector to a 9 pin connector attached to the sleeve. There's also a 9 pin connector on the back of the unit for use when not in the car.
