I learned that the movie Clue (I got the DVD this weekend) apparently didn't show all three endings in theaters; instead different theaters ran different endings. Is that true?

That is correct. As I remember, the newspaper theater advertisements told you which ending the theater was showing, referred to as A, B, or C, IIRC, and this was before huge multiplexes, so the chances of them showing the movie on two screens was slim.
