No you wouldn't, you'd just disconnect the tuner RX/TX wires from the interior plug on the empeg and problem solved.

That wouldn't help, the bluetooth doesn't connect instantly when you dock it, and software wouldn't run instantly at bootup. you'd fry stuff before things got connected or software got running.

Not sure about the directionality of the current in each case: Empeg connected to tuner module, we don't want to damage the empeg or the tuner module, but then when the same plug is connected to the bluetooth interface box then we need the current to flow to the interface box.
