It's definitely designed so that you should be able to toggle the marks on and off at will. So, certainly not an intentional feature. So I'm pretty sure you're seeing an alpha bug, and you'll need to run the 2.0 final firmware if you want the "feature" to be fixed (and you don't want your synchs to lock up).
