Another question is there a way to make it so the player doesn't turn on everytime I put it in the dock ?

It's gotta sort of "boot" the dock... for instance, to activate the USB and ethernet ports.

I think that the intended behavior is... If it was in sleep mode when you put it in the dock, it's supposed to boot up then go back into sleep mode. Much the same way the empeg does. I could be wrong about that. Anyway, I didn't look back over the thread but make sure you've got the current firmware and see if that fixes it.
