I doubt this will have an effect on the Kindle app. For buying books, the Kindle app hands the task off to Safari.

But the fear is that Apple will not allow this in the future.

Of course you don't, but that's not the point. The point is that users will use the easiest path to get their books, and either they don't allow you to purchase books through the app at all, or they lose money on books sold through the app.
